The duo (Mutebi and Mayanja) have only lasted three month at the job where they were appointed on two-year employment contract, earlier this year.
Their failure to produce positive results has led to the departure of the Uganda coaches.
The side lost 1-0 against Rayon Sport on Saturday, a match that saw them fail to register a single shot on target.
They continue to lay fifth in the Log with 37 points thirteen adrift of Kiyovu Sports who are top of the Log.
As Kigali have appointed Rwandan coach Kassa on interim basis until the end of the season.
The duo is expected to return to Uganda in the next few days.
As Kigali is also home for right back Dennis Rukuundo and Midfielder Jamil Kalisa.
